(Pokemon Black) Feels jaggy, mainly during movement. I tried increasing the GPU scaling a bit but it didn't help much. Is there anything else I can mess around with to make it look smoother? The game runs at 30+ FPS btw.

Pokemon black runs at 30fps but it should feel smooth. You're likely not getting the FPS you expect (your analytical method may be wrong). This should only be caused by your tinkering with desmume's timing options, so delete your ini file and tinker with less. But you may need to change config > display method to work around buggy operating systems and/or gpu drivers

I completely reinstalled the emulator so basically no settings have been messed around with (except the GPU scaling), I enabled FPS from HUD and it doesn't drop below 30. I think I couldn't explain it properly but the game looks jaggy during movement, stuttering is not an issue.

Looks fine to me, apart from being slow motion. I don't know what you're complaining about.

Just look at the characters closely, it's obvious how they "stutter" at their positions when the player is moving.
Also, that was slow motion? I did not mess with any settings or the recording.

Yes, it was slow motion. Characters are "jaggy" because that's how computer graphics work. There's nothing out of the ordinary here.

I know what you are talking about, but compare it to YouTube videos of the same game and then it's clear that mine doesn't look how it should be.

I can't tell anything from that cruddy video. It's scaled and the aspect ratio is wrong. You're stretching the game in a strange way, so expect things to look weird (seems to be 480x348? that is not 4:3). You need to delete your ini file and start over without screwing anything up and pay attention to what you do step by step until you find out what's ruining it.
Slow motion should be fixed by changing 3d renderer or config > display method

I did it, though I don't know why you mentioned that about aspect ratio. I had only changed the window size to 2.5x and didn't touch anything else.
For now I have just turned up the GPU scaling factor as it does increase the resolution, fixing my first problem.
For the slow motion thing, I tried those but the game still slows down every few seconds. Is there is a specific combination I need to try?

There's no specific combination you need to try. But if your system is weak, turning on the enhancements you're selecting will slow things down...
