Odd lag

I've noticed this with a few games I've played (puyo7, Pheonix Wright, Professor Layton).  For the first few days there is no lag at all and everything runs just fine.  But then suddenly I run the emulator and it lags like crazy.  Any reason for this?  Any fix for it?

EDIT: Also for more elaboration, it isn't the game thats lagging so much as the emulator.  With just it open and no games running, I click one of the drop down menus and the edges of the menus flicker.   The only 'fix' I've had for this is to delete the emulator and not redownload it for a week or so.
