move the .dsv file over to the saves directory for the desmume you wish to use. of course, if you meant savestates when you said 'save', then theres no way to do it.desmume will have created whatever files it wants, most likely in a place where it knows it is able to create directories. youll see that it made a pokemon dsv file. that's where the good savefile needs to be, the one copied from the newer pokemon.
