My computer has 2 monitors. on the primary one all is well, but if I put DeSmuME on the second monitor it looks like this:
that is true even if no game i loaded, with 0.9.5 or 0.9.4.
I'm running it on Windows XP SP3, Video card is NVidia 7900GS.
If I'm missing something, do tell.

dig around the web and try recent svn builds and see if it is fixed or come on irc and debug it with me.

I've made a personal test:
2 monitor, Primary (Samsung SyncMaster t220 1680x1050) Secondary (BenQ FP92 1280x1024) with an Ati 4850. Using the SVNs 3213 no problem at all in both screen, i can drag the window on the secondary monitor, fullscreen it, apply all the filters without corruption.
Have you tried to update your VGA Driver? Have you tested with Both OpenGL and Softrasterizer mode?

what I just tried:
* Updated video drivers: no change. maybe even worse?
* Compiled SVN trunk. using the old ini file: no change.
* Deleted the old ini file, then running svn again: seems to be fixed!
* Running 0.9.5 using the new ini file: problem's back.
* Deleted ini again, then running svn build: problem stays!?
I played with it some more, it worked once again, then stopped working egain. now i'm not sure anymore.
