En el juego hay una opción de guardar y en el emulador también. Pero cuando abrí un save de el emulador, abrió un save de hace tiempo y perdí mucho progreso.

You loaded a savestate from a long time ago. At that point, the save option in game was reset to match the condition of the save state. To solve this problem you must NEVER USE SAVESTATES. You must use savestates only if you have a powerful understanding of how emulators work. otherwise it is too risky.

No. Unless you are using a brand new version of desmume from the past few months, in which case you can search your disk for new .dst files which are automatically created when loading states
