Random stutters during loading cutscenes, and loading areas

Kingdom Hearts 358/2

Happens on latest version of Desmume:
0.9.11 x64 and also X432R 2015-04-19 x64

As the title says stutters happen for about a second or two just before some cutscenes and loading some areas.
It never happens during gameplay even when there is tons of enemies on the screen (Played through almost half the game).
Iv'e always ran from outside program files and saved in game.

I tried these things from the FAQ including:

Deleting .ini
Changing display method (SW/HW)
Rom isn't patched
Don't use any AR or internal codes
Enabling/disabling Advanced bus level timing
Enabling/disabling Dynamic recompiler
Changing 3D render
Never used frameskip
Tried different combinations


Any help would be appreciated.

Windows 10 x64
Intel Core i5-4430 Quad-Core @ 3.00GHZ
8 GB RAM
Radeon R9 270x

Are you playing with the emulator or rom located on a USB drive or other slow disk?

I have a SSD (840 EVO) for my OS and certain games, I was running Desmume and my rom on my second internal hard drive (Western digital blue 7200 rpm). I just switched it over to my SSD and it's working perfectly!

I figured my hard drive would be capable but apparently not.

I wouldn't expect that problem with a hard disk. You may have extreme fragmentation or some impending disk devastation. Or.... hard disks are sometimes spinning down. If the game is only reading infrequently from the rom, your disk may be spinning down. You can change your windows power options to stop the disk from going to sleep.
