This is something new and mysterious; I duly searched for anything similar and couldn't find my problem before looking, but I don't have any idea what the problem might stem from.
I recently switched over from 0.9.9 to 0.9.11, and unfortunately, it immediately started causing problems with my main game or two, so I switched back. At some point in the process, my Xbox 360 controller stopped being able to be read by DeSmuME at all. It works in other programs just fine, and the other controls for the emulator work fine as well, but I can't map or use my controller in any way, and no amount of deleting or reinstalling has been able to fix this.
Any ideas?

reboot and check your gamepad drivers which may have been emulating directinput and stopped. Changing desmume versions had nothing to do with this, it's a coincidence.

I've already reinstalled all of the related software and drivers, and as I said the controller has only stopped working within DeSmuME.

And only desmume of "other programs" uses directinput which is badly supported in modern days by drivers. If desmume can't see your gamepad, then the desmume.ini is still wrecked, or you gamepad drivers are still broken.

Same issue here, my X360 gamepad doesn't work anymore (only for DeSmuME) after upgrading to version 0.9.11... Someone should check this...
Update: Nevermind, I restarted the emulator (one more time) and now it does recognize my gamepad... weird but problem solved. THX
