I had this problem too. The only way I could find to work around it is to save the state about every 2-5 min. and then immediately reload from the savestate. Reloading 'resets the timer' to failure. You can run the game perpetually this way.
Smells like a memory leak. And it's a regression in 0.9.5. The game runs fine (albeit with other, more serious problems) in 0.9.4.
File works for M & L 3, and Zelda: Phantom Hourglass. The white noise generator is useless for these games in 0.9.5.
